Yes, they do, but it depends on what kind. You can check the list of refill perfumes on their website

I think @CookieGirl1 is correct: you can’t bring an empty perfume bottle to a Sephora store and ask them to refill it for you. Sephora will sell you a new refill container (example: KILIAN Paris Angels Share Eau de Parfum with Tonka Bean & Cinnamon 1.7 oz / 50 mL eau de parfum spray  ) that you take home and transfer to your empty bottle yourself. 

Nordstrom sells Le Labo fragrances. Back in The Before Times, you could bring your empty Le Labo bottle to Nordstrom and buy a refill, and the Nordy sales associate would actually refill your old bottle. Nordy has stopped doing that, but I think standalone Le Labo stores still do it. (Le Labo also has a mail-in refill option available to US customers.)
